I like to rely on small local pet supplies stories, but those tend to be run out of business by the big guys like PetCo and PetSmart. I do also shop at those stores, but I tend to read consumer reviews first and do a bit of research before I buy something. Because these large franchises carry a lot of different brands, it's rare for store associates to know particular info about the brands they carry or what's good and what isn't. I find that the mom and pop shops are much better at knowing what they carry and standing behind their product.
I'm not sure about the US, but here in Canada I would usually shop at PetSmart or Pets Unlimited, which is essentially the same as all those PetSmarts, PetCo and such. However, recently Pets Unlimited was sued and they'd closed all over Canada because of negligence. Makes me so angry so I found a local place, which is a bit more expensive but worth it if it.
For food, I bought mine from Amazon. Their prices are so much more affordable than at the pet store. For toys and treats, I have to see them, read them, and feel them before I can buy them. My favorite stores are TJMaxx, Marshalls, and Burlington Coat Factory. Believe it or not, these stores have a small section for pets and they often carried quality treats and toys!
We typically buy our supplies like food, treats, litter, and toys from Wal-Mart, as we don't have the luxury of getting good stuff from pet stores. On occasion, we'll buy stuff from PetSmart or Pet-Co, but it's usually only hay for our guinea pig. I'm always worried about getting treats from Wal-Mart because I hear about recalls so much, but it is what it is.

I didn't know Amazon sold pet food! I'll have to look into this.
